When you created the VPN between the On-Premise and Azure, the DNS Settings for the Azure VM by default became the Public IP (which points to your Website).

Here's what you can do. Go to the settings for the Azure VM and change the DNS settings to point to your Internal IP Domain Controller. That should do it.
